It would be nice to have a scripts/[appname].js and a styles/[appname].css so that the developers could easily modify the default style or add new javascript functionality or do a simple override.

I don't think this is a good idea to create in AppFuse natively as there might be a danger of these (blank) files overriding yours when you upgrade. There's nothing stopping you from creating these files in your project.
